What This Guide Is Not

This is not a habit formation guide (see Self-Study Guide for that). This is a domain use-case library — the specific ways Alex supports rigorous academic research at all career stages.

Core Principle for Academic Researchers

Academic research is one of the most demanding applications of AI — because the standard is not “good enough to get through review” but “genuinely contributing to knowledge.” The risk is not that Alex produces wrong ideas. It is that it produces confident, fluent, plausible text that sounds like contribution and is not.

The researchers who benefit most from AI are those who use it to clear cognitive overhead — structuring, editing, formatting, organizing — while keeping the intellectual judgment entirely in their own hands. The moment where a researcher defers to Alex’s framing of the gap or the implications is the moment the paper stops being research.


The Seven Use Cases

1. Literature Structure and Gap Analysis

The researcher’s literature challenge: The purpose of a literature review is not to demonstrate that you have read everything. It is to establish what is known, how it is known, where the debate is active, and where a gap exists that your research addresses. Most literature reviews fail on the last point — they synthesize without positioning, which means a reader cannot tell why the new research is needed after reading the review.

Prompt pattern:

I am writing a literature review on [topic] for [journal/conference/thesis in field].
The key bodies of work I am drawing on: [list major themes, authors, or debates].
My research question: [as currently formulated].
The gap I intend to address: [your current statement of the gap].

Help me:
1. Evaluate whether the gap I am claiming is specific enough to be verifiable
2. Identify how schools of thought in this literature are likely to position against each other
3. Structure the literature review so it builds toward the gap (not just categorizes the field)
4. Flag where my claimed gap might already be addressed in the literature I may have missed

Follow-up prompts:

My gap argument currently reads: [paste]. What is the strongest scholarly objection to this framing?
Suggest how I should sequence these three bodies of literature to build toward my research question, not just survey the field.
Identify the methodological debates in this literature that I need to acknowledge because they affect how my own methods will be evaluated.

Try this now: You are studying the relationship between social media use and academic performance in first-generation college students. You have 200+ papers in your Zotero library and need to structure your literature review. Paste a list of key papers and your research question into the prompt above. The response will help you organize the review around the gap — not around a chronological summary of who studied what — and identify the interaction between platform type and socioeconomic context that existing research has overlooked.


2. Research Proposal Development

The researcher’s proposal challenge: The difference between funded and unfunded proposals is often not methodology quality — it is the clarity of the problem statement and the reviewers’ ability to assess significance without knowing the field as deeply as the PI. Proposals that assume the reader shares your belief in the importance of the problem get a worse reception than proposals that demonstrate it.

Prompt pattern:

I am writing a [grant type / fellowship / departmental proposal] for [funding body or institution].
Research question: [current formulation — be specific].
Significance argument: [why this matters — in your words, not grant-speak].
Methodology: [planned approach with rationale].
Audience: [review panel expertise level — specialist or generalist?].

Help me:
1. Sharpen the significance argument for this specific funder audience
2. Identify the three questions a reviewer will have that the proposal does not yet answer
3. Check whether the research question is tractable within the scope and resources stated
4. Find where I am being vague in ways that create reviewer uncertainty

Follow-up prompts:

Write the initial paragraph of this proposal as if the reviewer is skeptical about the significance claim. Make them believe it by the end of the paragraph.
My methodology section is [X] pages for [Y]-page proposal. Where should I cut and what am I over-explaining?
What is the strongest objection a methods-focused reviewer could raise — and how do I address it in the proposal rather than in the resubmission?

3. Methodology Documentation and Justification

The researcher’s methodology challenge: Methodology sections are often written defensively — anticipating objections by acknowledging limitations and hoping that acknowledgment is sufficient. The stronger approach is to write methodology as a series of justified choices: this option over these alternatives, for these reasons, with these known limits. A reader should be able to reconstruct your reasoning, not just understand what you did.

Why I chose this approach over alternatives: [your reasoning].
The alternatives I considered and rejected: [list with brief reasons].
Known limitations of my chosen method: [honest assessment].
How I am addressing the primary limitations: [your mitigations].

Help me:
1. Write the methodology section as a series of justified choices, not a procedure description
2. Identify whether my limitations acknowledgment is specific enough (or just formulaic hedging)
3. Find the reviewer question my methodology section is not yet answering
4. Check whether my method actually answers my stated research question

Follow-up prompts:

What alternative methodology would a reviewer suggest for this research question — and why is my choice better for this context?
Where in my methodology section am I acknowledging limitations formulaically instead of addressing them substantively?
If a committee member asks why I rejected [alternative method], what is my one-sentence defensible answer?

4. Writing Assistance — Structure and Argumentation

The researcher’s writing challenge: Academic writing is one of the most common places where ideas that are genuinely strong get buried by prose that is passive, over-hedged, and structured to protect the author from criticism rather than to communicate clearly. The passive voice is not scholarly objectivity — it is often a way to avoid committing to what the data actually shows.

Prompt pattern:

Review this section of my paper for argumentative structure and clarity:
[paste section]

I want feedback on:
1. Does the argument flow — can a reader follow my reasoning from point to point?
2. Am I over-hedging in ways that obscure my actual claim?
3. Is there a sentence that is doing two things and should be split?
4. What is the core claim of this paragraph and does the paragraph deliver it?

Follow-up prompts:

Rewrite this paragraph in active voice without losing any of the scholarly precision.
My abstract currently says [paste]. Does it communicate what is new and significant about this work or does it describe the process?
This sentence: [paste]. What is it actually claiming and is it defensible?

5. Teaching and Knowledge Dissemination

The researcher’s teaching challenge: Domain experts are among the worst explainers of their domain — because they have lost access to what it was like not to know. The curse of knowledge means that what feels like a clear explanation often assumes three levels of background knowledge the audience does not have. Effective teaching requires active reconstruction of the learner’s current model and meeting them there.

Prompt pattern:

I need to teach/explain [concept or research area] to [audience: undergraduates / policy audience / general public / interdisciplinary colleagues].
What they currently likely know: [honest estimate].
What I want them to understand after this: [specific outcome, not "understand the field"].
What I am most at risk of explaining badly: [the part most likely to be over-complicated or jargon-heavy].

Build:
1. A conceptual bridge from what they know to what I need them to understand
2. The analogy or example that makes the abstract concretely visible
3. A question I can ask at the end to verify understanding

Follow-up prompts:

What is the most effective way to teach this concept to undergraduate students who have never encountered it?
Identify the analogy that makes this abstract concept concretely visible to a non-specialist audience.
What question could I ask at the end of a lecture to verify whether students understood the core idea versus just memorized the definition?

6. Peer Review — Writing Reviews and Responding to Reviewers

The researcher’s peer review challenge: Writing a useful peer review is a skill most researchers are never taught — they learn by receiving reviews, which means they often absorb both the good and the bad habits of their reviewers. A useful review is specific about what the paper claims, whether the evidence supports those claims, and what would need to change for the paper to make its contribution clearly. A destructive review is a catalog of displeasure without actionable guidance.

Responding to reviewers is equally demanding: the temptation is to argue (when you disagree) or to over-capitulate (when you are exhausted), when the right response is almost always to understand the concern, address what is legitimate, and explain respectfully what you are not changing and why.

Prompt pattern (writing a review):

I am reviewing a paper that:
- Claims: [what the authors say their contribution is]
- Does: [what the paper actually does — methods, data, analysis]
- My overall assessment: [accept with minor revision / major revision / reject, and why in one sentence]
- Primary concerns: [your two or three most important issues]
- Secondary concerns: [additional issues]

Help me write a review that:
1. Opens with an honest characterization of the paper's contribution and scope
2. Is specific — replaces "unclear" with what is unclear and why it matters
3. Is actionable — each concern comes with a specific suggestion
4. Is respectful of the authors' work even where I am critical

Prompt pattern (responding to reviewers):

I received reviews for my paper submission to [journal/conference].
Reviewer [number] says: [paste the specific criticism].
My reaction: [be honest — do you agree, partially agree, or disagree and why?].

Help me:
1. Understand what the reviewer is actually asking for (sometimes it is different from what they wrote)
2. Draft a response that acknowledges the concern specifically (not generically)
3. Address what I am changing and what I am not, with clear rationale
4. Write in a tone that is collegial without being defensive or sycophantic

7. Grant Writing in Depth

The researcher’s grant challenge: Grant writing is one of the most time-intensive and high-stakes academic skills, and one of the least taught. The most common failure modes: significance arguments that are compelling to specialists (who are not reading the panel) and impenetrable to generalists (who are), timelines that do not survive contact with reality, and broader impacts sections that read as afterthoughts rather than genuine plans for knowledge transfer.

When to use: Before starting a new grant application, during review of an existing draft, after a rejection for guidance on resubmission.

Prompt pattern:

I am preparing a grant proposal:
Funding body: [NIH / NSF / UKRI / ERC / foundation — specify].
Mechanism: [R01 / R21 / postdoc fellowship / project grant / other].
Research question: [current formulation].
Significance: [why this matters to someone outside your immediate field].
Team and qualifications: [briefly].
Requested resources: [scale of budget — this matters for plausibility assessment].

Review my draft [paste section] and:
1. Flag where I am writing for specialists on a panel that has one specialist at most
2. Identify where my significance claim is not yet grounded in the funder's priorities
3. Find the paragraph a busy reviewer will skim past and why
4. Check whether my aims, methods, and significance are aligned (a grant can fail just from misalignment)

Follow-up prompts:

The review panel rejected this because [paste summary criticism]. What revisions would directly address that concern without gutting the proposal?
My specific aims page is [X] words over the limit. What is dispensable?
Write the broader impacts section as if it matters — because it does for [funding mechanism]. Not a compliance paragraph.

The researchers who will thrive with AI augmentation are not those who generate the most text with it. They are those who use it to clear cognitive overhead so they can spend more time on the irreplaceable work: generating the ideas, making the judgments, and taking responsibility for the claims.
